Hayes resigned over an episode entitled "Trapped in the Closet," which satirised the Church of Scientology and questioned the sexuality of Tom Cruise, the world's most famous Scientologist.
A spokesperson for Comedy Central, the channel that produces the South Park show, was not able to confirm who would be the new voice for Chef, BBC reports.
A synopsis of the new episode says that the boys notice "something about Chef that seems different. When Chef's strange behaviour starts getting him in trouble, the boys pull out all the stops to save him", according to the BBC.
According to the BBC, co-creator Matt Stone said Hayes had the best wishes of the South Park team, but that his resignation was somewhat hypocritical.
"In 10 years and over 150 episodes of South Park, Isaac never had a problem with the show making fun of Christians, Muslims, Mormons or Jews," Stone said.
"He got a sudden case of religious sensitivity when it was his religion featured on the show."
Rumors began circulating that Comedy Central had shelved the South Park episode after noted Scientologist Tom Cruise threatened to not promote his upcoming "Mission: Impossible 3," the big summer release from Paramount Pictures, which is owned by Viacom, the parent company of Comedy Central and MTV.
A spokesperson for Tom Cruise denied that he had ever made such a threat.
